How far should a lag screw penetrate through the rim joist at house?

If you mean a lag screw holding a deck ledger, the tip should come through the inside of the rim joist.

Are you checking thread depths on lag bolts?
Never in my life.... I check the head sizes and normally that will take into consideration of the depth, most of the time. |

The ones I saw today came through. But they did not look like they came through far enough.

It's not like a nail that will back out. You have to unscrew it... I could easily be wrong, but I would have never questioned it.
